Take in a group and create a multifasta file use Bio::Roary::Output::GroupMultifasta; 

   my $obj = Bio::Roary::Output::GroupMultifasta->new(
       group_name      => 'aaa',
       analyse_groups  => $analyse_groups,
       output_filename_base => 'abc'
     );
   $obj->create_file();
